I had a technical glitch whenever I was trying to mark my orders as complete it was giving me an error that said it could not mark the order as complete. I tried on desktop and mobile but no luck. I tried again today and It has today allowed me to mark the order as complete (1 day late), but my star seller rating for shipping on-time has dropped to 80%.
Now that I have added the tracking numbers, (1 day late) will it return to 100%? Currenly the system hasn't updated yet as it still shows tracking not updated but it has been updated.

no it won't update to 100%. You did mark it late (regardless of the fact that the system wasn't allowing you to do it yesterday).
When the stats update it will show tracking/label date as today and shipped on time as no.
Is there anything I can do to rectify this with etsy and have it changed as the system would not allow me to update it?
nope. etsy won't change SS data.
Sad. So i can't be star seller due to a system glitch. Joy.
@BonjourBabyEmporium I’m sorry. It’s completely unfair and you’re far from the only seller that has lost SS due to a glitch or error on Etsy’s part.
All I can say is “Etsy giveth and Etsy taketh away.”
Joking aside, most customers don’t pay attention to SS.
