The shipment arrived but the package was empty. A customer complained, which is 100% incorrect. Now she wants her money back. Can anyone tell me what is the best thing to do in this situation, whether to return her money or contact the support team?

this is nothing to do with etsy, it is between you, your customer, and your shipper
If a parcel has been opened or is damaged during transit, most postal services will stick a notification on the parcel.

How so? If I were your customer, would I not be allowed to complain about receiving an empty box?
