I've noticed that everytime I send an order express post, instead of ordering the labels through etsy, the system doesn't recognise it and I am marked down for delivery. I'm obviously putting in the tracking numbers, details etc. Is this a glitch in the system?

It is possible that the number entered may not be the tracking number, or a slight error may have been made in entering the number. Please check the carrier and the tracking number match. If the carrier and tracking numbers do not match, this will count as an invalid tracking number. You can also check our help center article explaining how to add or edit a tracking number.

Unfortunately not all postage service tracking numbers are accepted by Etsy's SS standards ... perhaps your express post is just one of those services?
Just select it as 'laser ship' with the tracking number and etsy will accept it as tracked. Then send a separate message to your customer with the correct shipping and tracking info. Etsy doesn't recognize certain shipping for me either, but selecting it as laser ship will avoid the ding.
