My shop seems to keep having the same issue. The dashboard says my shipped orders are missing tracking, when 100% of all my orders go out with tracking.
did the tracking numbers go in, before the ship by date?
are you using a shipper that integrates with aftership?

All the tracking is correct. The last time I downloaded they were wrong as well. This has happened several times. It seems to be an ongoing bug. I ship hundreds of orders, but every month a handful have issues.
Are the shipments recent ones? And have you doubled checked that you can see a valid tracking number on the order itself? Our experience is that the CSV file shows some orders as not shipped on time one day and the a few days later those orders change to "yes" for shipped on time. This is probably due to issues with Etsy's tracking vendor.
All of my tracking was valid. Funny that after posting this, all the missing tracking disappeared and my star rating came back.
As stated, you can check the CSV file to show which ones are not showing as tracked.
Just wanted to let you know that you have a lot of Shabby Chic which is highly trademarked. It could get you put in Payment Reserve or even worse!
