I am frustrated because the tracking number of one of my orders that my customer received still says pre transit. She rated me a 5 star on shipping and it is counting against me on my shipping percentage. I am not sure what to do about this as It was shipped and received on time and my customer was very pleased with it. She rated me 5 stars on everything.. how do I go about fixing this as it can effect my shop?

If the shipper is supported by Etsy make sure that the shipped date, tracking number and shipping company show correctly on the actual order. Etsy relies on a third party vendor for tracking (and tracking number validation) and uses the data on the order. Does the package show a scan history?
An unsupported shipper or an invalid tracking number equals shipped without tracking.
are you using Etsy labels?
I have a package as well that has been sitting in pre transit for 2 days now. Normally if my local post office doesn't scan it, it will get scanned at next center usually that evening. But nothing this time. It is really annoying to have tracking that isn't being updated. I use Etsy labels, signed up for tracking updates. I can't start a case to look for it because the tracking number hasn't been scanned.
@CreativelyAbleBelle: This is something you need to take up with the postal facility where you drop your packages off at - they should be scanning all packages as they handle them but we learned all long time ago that this can be employee dependent. We have all of our packages scanned at the time they are picked up or dropped off at the post office and sometimes the second scan (first scan if your case) does not happen for two or three days.
