Happy to have joined the Etsy community and hopeful to find an answer for the challenge I am facing.
Some context. I am setting up a new Etsy store and looking to integrate it with an existing Shopify store. Following my Shopify rep's recommendation, I set up the Etsy Marketplace Integration app by CED Commerce.
With the integration, orders will be generated in Etsy and fulfilled in Shopify, resulting in both platforms sending out email notifications and buyers receiving duplicate messages. That's not a great customer experience and I want to solve that.
Etsy Support told me that these emails can not be disabled on the Etsy-side of the equation:
"Etsy is legally required to let you know about policy changes and a few important updates about your shop (i.e. billing notices, order confirmations). Same goes to your buyers, Etsy is required to send them notifications about their orders as well. So there is no way for these emails to be disabled."
The CED Commerce rep told me that Etsy used to allow sellers to manually add tracking information to orders (aka manage that portion of the order outside the Etsy platform), but changed this in August 2021. Since then, Etsy states that"if you’re a US seller with an order shipping to a US buyer, a tracking number may be required if that order is at least $10 USD (excluding shipping, taxes, gift wrap, and discounts)." link.
My Shopify rep confirmed that order notification emails can be disabled in Shopify, but that it's an 'all or nothing' type situation. Because we also sell directly from Shopify, and fulfill Amazon FBM orders through Shopify, that is not a desired solution. We'd have to migrate all of our order notification emails from Shopify to HubSpot (the platform we use for Email Marketing) and disable email notifications for orders tagged with 'Etsy'.
I have reached out to the developers of Etsy Integration Inventory and Etsy Integration & Sync to get a demo of their applications and see if they know of any other workarounds.
Has anybody else tackled this problem? Curious to hear ways to avoid buyers receiving duplicate email notifications.

Did you ever figure this out? This is what is happening to me suddenly and it didn't use to do this. We've been using the app from CED for a couple of years.
